Need Help Cutting the Walls Off an Existing Part --- Please Help a Beginner!

I am trying use Inventor to modify the contours/dimensions of a part that I derived from a .123DX file that I found on Thingverse.

 

The Thingverse file (LINK HERE) is supposed to be a holder for an Arduino board and a long, 60-row breadboard. I attached .IPT and .IAM files that I dervived from the .123DX file container in the ZIP download folder. (More on how I created those files at the very bottom of this post)

 

I created a Photoshop mockup of what I'm trying to accomplish. As you can see, I'd like to create expansion trays for more breadboards. I can't print this project as a single part due to the size of my Makerbot's print bed.

 

Two questions for this message board

 

1). What tool/process should I use cutting the walls shaded in red? I know there is a "slice" tool in AutoCAD, but I haven't found the analogous tool in Inventor

2). Should I be designed these trays in a "part" (.IPT) or "assembly" (.IAM) window? I attached both below

Then I opened the .SAT file in Inventor and created a .IPT part using THIS GUIDE.
