So. First off: im german, sry for my broken english.
1. What *exactly* is excluded in the Parts Only list except the parts i have set to reference? Only the .iam's? I think it might be more. Because i have exported both lists. Parts only and Structured to an excel table. For the structured list i have then in excel deleted all duplicates with the criteria of the filename. So now i should have each file once, even though i have used it in different sub-assemblies. Now i have more positions then i have in the Parts Only list (ofcourse i subtracted the number of .iam's i have). Why do i have still more positions from the structured list than in the parts only list?
2. When i exported the structured list i have then summed all instances of each part using the sumif function. But when i compare it with the parts only list, there are some positions which have the wrong number on instances of the part. Why/how is that possible?
i would love to attach the iam here, but i doubt that my boss would be ok with it. you know, data protction and copyright and stuff.

That will depend on the parts and subassembly status for BOM Structure.
Example: in a part, phantom or reference, will have the same result, but in a subassembly, not.
Also, suppress components can be counted, or not.
can you tell me what phantom assemblies are really for?
as i have understood it they are for repeating patterns (very basic example a certain nut combined with a bolt) that i can place so i dont have to make the constraints again and again. but in the final bom they will be shown as though i have placed them individually.
am i correct?

Correct!
Phantom: the sub-assembly will not be counted in the part list, but the parts are counted.
Ex: if you use Bolt Connection or Frame Generator (those are special components, but still sub-assemblies), the parts will be in the part list, but not the subassembly. This phantom status is set automatically for these cases, but in a normal sub-assembly, you can force them to have equal status.
It's like: the sub-assembly is reference, but not the parts within the sub-assemble, those have normal status and will be counted.
Reference: Neder the sub-assembly and parts will appear in the part list. They are all references.
Patterns are a different case, since you are replicating parts, it will count each repetition.
But if you create a pattern of a Phantom or Reference sub-assembly, the behavior should be similar as the single inicial component (before patterning).
