I am wondering if somebody can explain why I am getting a cone shape when applying moment load at the end of cylinder shape part. See picts below:

that's correct.
Remind that:
1- you have fixed the base face
2- what do you see is an emphasized deformation of your model (to understand visually even for extremely little deformations)
