How about some productivity options in the constraint tool dialog box. First would be a check box to "auto apply" constraints as you pick the second feature. This would be eliminate the need to hit the apply button after each selection set is made and help speed up the process of appling constraints. The second would be and "undo" button that would only apply to the previous constraint set. This would help in large assemblies when you miss the second selection. Not hard to do in large assembly models.

Two quick things to help:

 

You can right click select apply, or do as I do and hit enter after my second constraint selection for now. This workflow can speed things up when you have a series of things to constrain.

 

As for the second part; You just have to deselect the second selection from the Constrain Dialogue box. It would be nice to have maybe a previous/continue in the right-click menu as they do with many other features. (So if you select the wrong thing you can right click previous instead of having to go back to the dialogue box).

 

Another helpful thing you can do is select the box (to the right of the selections) This will ask you to select the part you want to constrain first, then the second click will be the surface/edge/axis...etc. that you want to constrain. This has to be done for both selections, and will prevent you from selecting the wrong part/face....
