I have tried multiple times to download, install.uninstall, but i still am getting errors, not allowing me to download. I noticed the error when I opened Revit afterwards, and the publish button was missing and the 360 cloud button did not function.

Sorry for your troubles with installing. Have you tried installing with your anti virus and User Account control settings temporarily disabled?

Are you running Windows 10 or 10 Pro with Fall Creator Update...the update doesn't play nice with C4R.
Try a clean uninstall of Revit 2016
then uninstall/disable .NET and C++ files
then install Revit 2016
then install updates with C4R via Desktop App

Note:
Prior to installing Autodesk Collaboration v9 for Revit 2016 add-on, please verify that you have already installed Autodesk Revit 2016. Autodesk Revit 2016.1.8 Update is required to use Autodesk Collaboration v9 for Revit 2016. The Autodesk Collaboration v9 for Revit 2016 install will apply Autodesk Revit 2016 R2 and 2016.1.8 Update as needed.
*Allow ~20 seconds for the installer to detect your Autodesk Revit 2016 version before choosing the Install button.

thanks for all the help. I ultimately had my IT person help me with uninstalling/installing, turning off security settings, deleting temp folder, etc. He was still getting fail errors. He finally just uninstalled Revit completely, and then installed the R2 version. Afterwards he then upgraded to the newest release.
I just opened up Revit and everything seems to be in place and I am now able to publish and see the other Collaboration tools! Thanks for all the help.
