Unfortunately, it is not currently supported to change the color of the water style while preserving the realistic water animations. This is due to the fact that the animated water style shader is built on a highly complex mathematical formula that must take into account the physics/reflections of the sky background, and we haven't yet put the resources towards adding other colors with realistic water shading -- although it is something we would like to get to.
If you want to simply change the color of a water style, for instance, muddy brown water, or tropical blue-green water, you can apply a different color to a water style. The only caveat is that you not be able to apply realistic water animations to that style. You can do this via the Style Palette, in the Water tab. Copy one of the existing water styles, and assign a new color to that style, then apply it to your water feature. Let me know how this goes.
