The axes are set correctly, but the A axis is weird. I tried to select it correctly, but I have a problem where it doesn't select.
I am having trouble setting up the machine builder.

From the image, it seems that you have the wrong kinematics for this machine. It looks like you have set the Y axis to be on the head's kinematic chain instead of the table's.
I was able to set up the machine's model properly using the kinematics below and the tree browser.
I have attached a video of the machine movements and how I set it up as well.
