Intersection curves seem to have few bugs:

  • if a warning appears in a sketch about the references used for an intersection curve, even if everything is deleted within the sketch to start with something clean, the warning remains, keeping the old sources/references in buffer.
    The only solution I found is to delete the sketch and start from scratch.
  • slightly modifying the references of an intersection curve (just changing a dimension by 1%) will systematically destroy completely the intersection curve. The intersection curve requires to be completely drown again. Deleting an element in the sources to replace it with something else, for instance even deleting a line to replace it with a new one with the same constraints, may generate the first mentionned bug.

Assuming I understand you right, I had this same problem yesterday. I fixed it by going into Manage Lost Projections and rather than trying to delete the intersection curves, I chose the Relink option and picked some random geometry on my part body to link them to. Suddenly everything was happy and the error went away. Hope this helps.
