Trying to bend one side of the sheet metal but when the blue line appears it selects the side perpendicular to it too? How do I just bend the one side

Take a look at the Screencast for controlling a Bend in Sheet Metal.  You can also achieve a straight across bend using the Flange tool.  The Bend tool is often reserved for bends that are angled to one side.  If this is not what you mean in your question, please provide a screen capture of what you want.

You have me at a loss on what you mean.  Please give a Screen Capture to show what you are talking about.

smaller?

Do not use Bend.

Model in finished form to finished dimensions.

Fusion will take care of the Bend Allowance for you in automatically generating a Flat Pattern.
