Lost bodies while splitting.

I am attempting to use a hexagonal grid to split bodies made with the create form function and a simple extruded body and have encountered several challenges:
- I am unable to select the lines around a single hexagon as a splitting tool - fusion auto selects lines from several hexes and then give me an error : "there is unhandled intersecting tool data. Try without intersecting tools. " (note, Extend splitting tools is unchecked)
- I get a similar error when I try to select the boundary around multiple hexes.
- As a work around I've used construction lines to divide the hexagons, so I can get a continuous lines to use as the splitting tools with the idea of doing two splits (images Hex Draw 1.png & Hex Draw 2.png).
- The first split worked giving me a series of columns.
- When I try to perform the second split however it fails. Not only doesn't it split all the bodies, but some bodies from the first split disappear all together. (Missing bodies.png). No error message is generated.
- I've tried doing the second set of splits by breaking it into smaller portions, but still get bodies disappearing at random.
About a year ago I did a similar project and was able to select the boundary around an individual hex to do the splitting so didn't encounter this problem.
