How do I join to segments on a body?

Change your sketch so that the arc ends on the corner. If it is a straight face tangent to an arc and has to stay that way then no, you cant change it.

It's a guitar neck design. I can't get the back of the headstock to fillet blend with the neck. I managed to do one side, but the other side has a line that won't let me extend the fillet to match.

I have attached you model with the added Variable Fillet, which matches the other side, please check behind me.  The process of removing the face edge that was in your way is outlined in the Screencast.  Let me know if you need further help or please select the "Accept Solution" icon.
