Issue Combining Bodies

Whenever I try to combine these bodies, the only thing that happens is that it moves one of the pieces. Why is this happening and what should I do? I have attached the.f3z file

Your description is a little lacking in detail (what are you selecting for tool and target bodies, what other settings are on in Combine, etc).  A video would help.

But, I THINK I know what is troubling you, and it is because the tool body is in an external component, so therefore it cannot be "removed" in Combine.  I am going into a meeting, I will explain later.

OK, sorry for the delay.  See the video.  I made an assumption about the target and tool bodies for Combine.  Correct me if I am wrong on that. I also turned off the visibility of a number of other components.  But, while it may look like nothing has happened in this Combine, it has actually worked as expected.  The tool body has been successfully combined with the target body.  However, the tool body is still in its place, right on top of that body in the target.  If you watch the end of the video you can see this.  Why?  Because, the tool body is not removed.  If this is all in a single design, the tool body is removed, and this makes it look like the tool body has just been "moved" from its home to the target body.  But, in your case, the tool body is in an external component, and it cannot be removed when editing a referencing design.  You can tell this because the "keep tools" control is disabled:
