I can't successfully join 2 bodies - Body5 and Body6.

I am not sure why the Combine command is removing the shaft body.  My guess is that you have it  cutting through one of your coils but I cannot tell.  I modeled an example as a new component in your model, trying to use your same dimensions beside yours to demonstrate what I think is a much cleaner method and the joining of the flights to the shaft will not give any issues.  I hope it helps you in your efforts.  Model is attached.
