I can't do a cut extrude on my mirrored holes

I made some holes on my design in the top left corner and because everything is symmetrical I mirrored them to make the rest of the holes. I made these holes on the component labeled "inner body". Now, I need to cut them through the component labeled "left pocket", but the only holes it will allow me to do a cut extrude with are the original holes I created and not the holes that were mirrored from them. They cannot be selected at all. These holes are my second attempt at making holes. The first time my holes were in the wrong place so after making all the other components I went back to the "inner body" component and deleted the old holes and made new ones. I had no problems extruding the first holes and I made them the same way. So I don't know if I did something wrong when I edited my holes or what's going on. All the holes are mirrored except the ones in the top left corner. I included and f3d file, please help, thanks!Screenshot (14).png

I should probably add the fact that I need to extrude these holes through all the components, I was just starting with the "inner body" component and ran into this issue. Now that I am thinking about it, the first time I made the holes, they automatically would cut through the other components without having to extrude them.

Your issue on the original side was that all the components were on visible so you did not have to ability to select all the components to receive the holes.  If you edit the extrusion, that side mirror works fine.   The other side will never mirror from the first set of holes because the Right Side Pocket was never a part of the first extrusion.  You have to mirror the sketch, create the holes on the second side and then mirror that set of holes.  Model is attached.

In the current version of the file, 

There are only sketched circles for the original holes,

Extrude requires profiles to select, and there are no circles on the right side of the sketches.

You have later mirrored the feature of the extrude cut.

 

You will need to fix the workflow, make all the plates for one side, cut the Holes through all, as required, and later, mirror the plates for the other side.  This will get a lot of automatic holes.

 

Consider one Hole and pattern on a Path that hole.  Various parts of the base layer can then be transferred to other layers, with judicious selections.
