Referring to the attached, I eyeballed here, but I would like to move the sphere such that the cylinder is going through the center of it.

You did not have any of your components joined together so I made a Rigid Group of the all except the Sphere.  I used a Slider Joint to position the Sphere on the Rod so you can move it up and down as you desire.  Model attached.

For some reason the Sphere is no longer attached to it's Origin, so was put back.

Joint the centre point of the Sphere (origin point) to the centre of the cylinder face and adjust height in the offset box.

No other joints in this file, how do you position stuff without Joints?

Might help....
