Extruding Projected geometry is creating random faces/planes that aren't quite perpendicular and become impossible to fix

I've been having an issue that has become a major problem in the past week. Projected geometry from perpendicular planes creates non perpendicular faces. If I zoom in all the way I can see the faces and try to fix them, but this often breaks the model and I can spend hours trying to fix these faces so I can continue on with the design.

 

A single face seems to get divided up into several pieces all with slightly different heights or angles.
