Had a few problems lately where I'm told a design is in use by me when it's not open. Today I get a warning and when I checked online it says it's open by 132 others!

I've had that problem a few times and it usually clears if I open the design on all my PCs and save then close the file. Tried that with my problem design but hasn't cleared the error in my online hub but on my PCs in fusion's browser it no longer shows in use.
In the online hub the design is in a secret project with only 2 members so really odd! Maybe something to do with the outage a few days ago. There's someone else here with exactly the same problem but only "2 others".

We are sorry to see you encountered this issue. It was an unfortunate side-effect of a change we recently introduced. We have since retracted that submission and we are trying to resolve the issue. There are no workarounds you can take to fix the issue. Note that such files cannot be deleted. In the meanwhile, you can isolate such data in a separate folder so that it does not come in the way of your daily work. We will reach out to you on this thread once we have a resolution and if any action is needed on your end.

I don't want to delete this design, actually it's quite important, is it safe to continue working with this file? It is inserted into another design so not easy to just create a copy. The problem design is also a distributed design and contains a design that's linked to a 2d drawing. So because of all the links there's no way to create a copy and maintain all the links.
Fusion and the online hub is pretty poor when it comes to copying distributed designs, is any work being done to to improve this? Something like pack and go in Solidworks?

You will not have any issues working with the designs. The collaboration data, which is showing erroneous information in this case, is not stored within the document. You will not however be able to delete these files at this time until we come up with a way to repair it. Again, we apologize for the inconvenience caused.
We know of the shortcomings in copying workflows. Its high on the list of items we want to fix.
