I you can drag the feature for the extrusion of the hole past (to the right) of the feature that created the drop-down boss it will cut the section of the boss away.  It is history moving from past (operations toward the left) to the present (operations closer to the right) so if the extrusion happens "after" the drop-down boss, it will cut it.  On questions like this, if you attach your model, the forum users can create a Screencast to show you the process.  To attach you model, open the model, go to the File menu and chose Export to a folder on your local drive.  Then attach it to your post using the Attachment section below.

Would appreciate a screencast as from what I understand of terminology I think I am doing it correct. but alas its not working. attached in file

You probably have an understanding of the timeline but the positional change involves an edit to the bore extrusion (extrusion 6) also.  Once you have all the time line fixed, you have to edit the bore extrusion and tell it to cut a second body which was not there before.  Check out the Screencast.

Also there is a warning (yellow background) on Extrude 5 on the timeline that is easy to remedy.  You need to edit the extrusion to "Extend Faces" instead of "Chain Faces" you have.  You want to always try and keep "yellow" warnings out of your timeline.  Here is a short Screencast showing this change.

The original post was somehow deleted so I have added it back. It may be out of order as well.  You probably understand the timeline but this one is a little different.  Extrude 6, the bore extrusion, must be edited after you move it in the timeline so you can add a body to the list of bodies to be cut.
