ive tried everything but i just cant get it to work. Basically, i click on one of the boxes, then go to Modify, then select the two components, but it just joins them together instead of them being apart.

what am i doing wrong?

You have gotten off on the wrong foot with your model, you have created a bunch of bodies but you need components to create what I think you are shooting for.  Take a look at the Screencast for my method of creating a cross lap joint.
