Best way to CAM a shallow pocket with hundreds of small islands?

I am working on the CAM for a fixture that holds a 50-up panel of circuits boards as they get depanelized by a CNC router. I am looking for the best way to CAM a shallow pocket with hundreds of little islands. After selecting about 50 islands, Fusion really starts to bog down between each selection to the point where I am waiting more than 10 seconds between selections. Is there a way for Fusion to recognize the islands automatically without having to select them? I tried 3D Adaptive, but it just cuts right through the islands.
