Assembling 3D pcb into case results in weird behaviour

I have a PCB that I have exported from Autodesk Eagle using fusion link, before I updated fusion recently I was able to assemble the PCB into a case and all the components stayed in place, now when I try and use the joint command it only does a joint to a single layer. I've noticed that the way PCBs are imported into fusion has now changed with it seperating out individual copper and FR4 layers. I can't make a ridgid group of everything like I sometimes do with pesky step files. It doesn't make a difference whether capture design history is on or off on the assembly.

Please attach your Fusion 360 model after you have imported the Eagle created components so the forum users can take a look at it.  If you do not know how to attach your model, open it in Fusion360, select the File menu and then choose Export and save the .F3D file to your hard drive. Then use the Attachments section of a reply forum post to attach it.
