3d Printing Good Practice

I'm making a gear to be 3d printed. I have used the Spur Gear Add-in to create these two gears nested together. To 3d print I need to export a single stl file. I can drill down into the components, find the two bodies, merge them together making a 3rd component. This worked fine but I don't want to get into bad habits for later projects. Is there a best practice way I should be doing this?

I didn't look at the file, but I would say they most definitely should be combined.
