Not sure about configurations but there is a difference between Save As and Save Copy As. Save As creates an exact copy of the design using the same IDs for its data whereas Save Copy As create a unique copy. In the past you could run into a lot of trouble if you uses Save As to create copies then inserted the copies into the same assembly because you'd have conflicts where the IDs in the files would be the same. Not sure if this is still a problem but seem to remember having similar problem to what you describe where editing one inserted part would make the copies out of date and not able to update the copies.
