Pattern Suppression Batch Select/ grid hole workflow

I frequently have to make grids of many small holes offset from the edge of the grid body. Sometimes these grids have both angled holes and straight holes. So far the best way we have come up to do this is in the attached file but involves making a thin extrusion on the top, a surface patch or another small extrusion on the bottom, extruding the hole as a solid and joining it to the top and bottom, Patterning the hole as a bunch of rods then combining (cutting) that with the solid gridbody to generate my holes. This works "okay" but a lot of the time I have to still suppress quite a few pattern instances that would blow through another set of holes (since the angles conflict). 
My first question then is, does anyone know how to bulk select pattern instances for suppression? it is very time consuming and annoying to have to click each individual little checkbox in order to suppress that one cylinder. My second question is, does anyone have a more elegant way of doing this workflow that I am just not aware of? I would love to see your techniques to solve this constant challenge for us.

Pattern for the cutting tubes is a common process.

Before the combine cut,

window select the cutters not required, and REMOVE them.

The combine cut will supply the desired result.

Here is a more complete version of the total thing I am trying to do on a generic "grid" it has both straight holes, and angled holes in the same grid body and in the configurations you will see versions for no offset, single offset horizontal, single offset vertical, and double offset versions. you can get a pretty clear picture of the overlapping holes issue when you switch from NOG to DOG or SOV and see how because the whole grid shifts up a new set of holes has to be suppressed. https://a360.co/45jU3Fn

I see that you are patterning rods (twice), to be combined into one tool body, and use it to cut the holes with Combine.

 

Can I ask, why the first rod, is not a cut hole > to be patterned without making a tool body?

The two sets of holes are separate toolbodies and separate combines. The first rod is not a patterned hole because I need it to respect the wall offset at the bottom of the grid and a regular pattern of holes would require me to suppress a lot more of them while also measuring a lot more to make sure they aren't too close to the edges. I've uploaded a copy of the part here so it should have all the configurations in it. 
Here is also a picture of what the actual part I need to make looks like: the 3 colored sections all have different angles and the non colored are "straight" up and down holes.

 The large holes are how it mounts so those aren't important. but the small grid holes I have to remove any that intersect or get too close to the bottom edge of the grid where they would come out the side instead of the bottom.

After reviewing the requested task, and the file, please advise -

 

Depth of the base project, (6mm?) and depth of groove (0.25?),

the pattern alignments would have to be adjusted depending on the depth of the grooves for the inclined tubes only.

I take it the inclination of the hole bases are as the picture arrows dictate.

I am not sure I am understanding the question. The depth and location of the grooves does not change. They are a fixed fiducial indicator; the holes through the grid change as well as shift. the most complicated grid (as shown) has 4 different inclinations as you called them and also 4 different variants with 0.5mm offsets vertically and horizontally to the start position of the pattern.
