How do I make the ends of this pipe (highlighted) completely flat, so they are aligned with the x-axis? I have attached the .f3d file.

Here you go, model is attached. I just Offset Face on both ends of your pipe until it fully passed the X-Y Plane then Split Body. Removed the extra material after that.
Edit: another way is to use Replace Face command.
