Extrusion protrusion?

I had finished designing this part only to realise there is a small bump in this hole that is very close to another hole. I can only guess it's from where I extruded the counterbore for the hole next to it, but it doesn't make sense as there is a counterbore on the opposing side of both these holes and there should not be any conflict.

I can select the two faces of the anomoly but I cannot extrude/cut it out as it says there is no body to cut. When I fill the hole and re-extrude the anomoly returns. Any ideas?

Edit Spacer file, 

 

This overlapping profile, was or was not selected for the holes extruded for the stud.

When done, the Assembly will update with - get latest.

Ah I see the overlapping sketch now, but I'm still not sure how to get rid of the bump. I've deleted that sketch but it is still not letting me cut it out?

I didn’t fix it here, but it appears to me that the extrude to the bottom of the hole, missed that sliver profile as the actual selection to cut.  Edit that extrude and select the sliver.  Did not go past that sliver was not cut….. profile just has to be selected.

 

I don’t understand why you would delete the sketch, as that would throw warnings and yellow icons.

As you are working too hard, and don't edit sketches for updates, see if this version will work for you.
