Without your model, it is impossible to tell what your hole type is that you are showing.  There are Four types of features that the Centermarks tool support, you clicked on features created with the Hole command.  Could the features you are showing have been created by another method?

It looks like round cuts gets me what I want but oddly fillet does as well on the Ø.3125" hole.

I believe the Ø.3125" hole that fillet adds centermarks to was from the original model geometry (step file before importing to Fusion).

The Ø.1065" hole fillet does not add a centermark to was created in Fusion by extruding a sketch's circle.

I forget that you do not Capture Design History so I will have to use your description of the holes.  Never was much good at deciphering a Direct Model model. Glad one of the choices works for you.
