Tool Change

I need help! How do I change tools mid project? Here's the context! I hoping to make guitars with my new Shapeoko XXL. I'm going from 1/8" to 1/4" mill and need to set zero Z afterwards. I'm using Carbide Motion, which recognizes the tool change but won't let me reset zero once I've started the operation.
