Setup Incorrect, Stock Size and measurements OFF

This is one of the first parts I'm trying to make on the tormach mill. I have toolpaths all looking good in the simulations. When I open the file on the mill, the picture and the measurements all look off. 

Additionally, I am in g55 on the maching and I entered "55" in the WSC Box in the setup menu and the g code shows g54. 

Also getting a warning about P numbers.

Don't I know it! I actually attempted to look up the same thing in the Fusion help... and found that I could not locate such a thing. Frankly it should be required reading for anyone using any of the three current Autodesk CAM packages (me included, as I still check it from time to time, especially when venturing into 3D toolpaths which I am using exclusively in Fusion as we aren't purchasing HSMWorks at my day job until February).
