I need some help here. I have to machine this part and I need to align the stock with the botton of the part. I'm using a fixture that I 3d printed to have the right angle on the mill vise and then remove the excess stock material. F3D file is included.

Ahh, the answer is in the image above 😉
I selected one of the vertical edges to align my Z axis and then selected an appropriate Model Box Point to set where the WCS is 🙂
Ah! Ok! But I don't want that. I need the Z axis to be perpendicular to the top face and the stock botton aligned with the botton of the part.
In that case, you're going to have to model your stock and select that in your Stock definition ("From Solid")
That worked! Just one more question @seth.madore . Is there a way to prevent the tool from cutting all that air?
With the Face toolpath; no. However, you might be able to use the new Flat toolpath or the old Horizontal toolpath. Alternatively, if you had access to the Machining Extension, you could use the Trim Toolpath option to remove those wasted motions
