I have a minimum stepdown of .01":

I have made 0 changes to the toolpath. All I know is the last time I ran this program the subsequent facing operation took off wayyyy less than this much material:

Thats because your top height is set to Model, not Stock. 

Consider that you could replace all those separate surfacing ops with one single Scallop, unless the customer says they need certain cut directions.

Your spot depth is also into the part.
