Z Height Confusion

I've been working with my Boxzy using autodesk for a few weeks now, and haven't really run into something that I cannot seem to solve myself.
I want to mill a part out of wood (as a test), and the part itself is only a few mm high, whereas the wood is around 10mm high. Obviously, one would use the 2D face operation for this (I think?). In the simulation, everything goes fine, however, in practice, when I execute the code, the boxzy moves my stock down a few mm, and then the bit just goes along its path, never touching down on the actual piece of wood.
I haven't had this problem before, and I know how to set the X, Y, and Z positions on my machine, so I assume it must be something wrong with what I'm doing.. I just don't know what that is. Can anyone help?
