Using Model as Stock

I have an electronics enclosure that I would like to drill for some thru hole components. I've gone to the trouble of modelling the enclosure itself, and added the holes where necessary. I'm having trouble with creating a tool path for these holes to be cut. If I select the model of the enclosure as the stock to be used, naturally it'll already have all the holes that I've added in the design. When I select these same holes in manufacture for pocket cuts it'll create an empty toolpath since they're already present in the stock that I've selected. Should I create a new body before adding these features, and use that as a stock reference, or is there a better way to do it (some kind of "use-this-model-at-this-point-in-the-timeline-as-stock-to-be-used" sort of option)? Any help would be appreciated.

If its cylindrical or rectangular, just create a quick and dirty stock model to be used in the setup. 

You can also just select the hole and define it as the stock contour

You should be able to still get 2D Pocket/Bore/Circular toolpaths to work if Stock=Model.

That said, I prefer to have a stock model that is lacking the features I'm machining so as to obtain correct verification that what I'm programming is going smoothly. Simple method of doing so is to duplicate the body and just select the wall(s) of the pocket and press the Delete key.

Sorry about the late reply, I've managed to get it working now. It might be that I was just using the wrong kind of milling operation and it was creating an empty toolpath (schoolboy error!). I also prefer to have a model of the object before any of the added features as the reference stock. Another method would be to go back in the timeline before the features were added and duplicate the body at that point.
