Unexpected tool path

This is my first attempt to create G-code and I am confused by a tool path. Two issues include the path not being smooth at the left side and the upper right corner where it is curved, and the tool path appears to creates tabs at the top of the material, rather than at the bottom. I have not run the job yet, but I am using the simulation to five me an idea of what it will produce.

That's likely because you have the part oriented incorrectly for the second Setup:

If so looks like you got confused with your bottom heights. You told the facing operation to mill at the bottom of the part rather than the contour and told the contour to mill at the top of the part rather than the bottom. Just swap them like shown below:

In your screen shots I see the center 'part' is green and the outer portion is blue. Is there some meaning to the colors? I have reworked my file and attached it here. The part I want is the grey color in the center, and the portion that will be discarded waist is the green outer portion. Have I created the setup correctly?

I changed the colorization mode to "Comparison".

 

Everything green is within tolerance, everything blue is out of tolerance:
