Toolpathing lifts too high when moving between different islands of machining

The tool gets raised way too high when moving between two different 'islands' of machining. It triggers our Z limit causing the machine to stop halfway through the program. The tool stays down to the clearance height and retract height that was set for the majority of the path, but when it is moving a far distance it decides to lift about three times as high... Any thoughts as to why it is doing this? The operations that it is happening during are 3D pocket and 3D parallel.
