Is there a way to machine multiple identical cavities one at a time to full depth, using step downs, before moving onto the next cavity without creating multiple operations selecting different geometry? 
Example .994” round bottom hole 1” deep let’s say 100 times.

Can you use 3D Adaptive or 3D Pocket Clearing, then in the Passes tab select the tick box "Order by Area"?

If the features ARE all identical, I'd just program one of them and put it into a Pattern > Duplication
