Setting WCS on a Horizontal Machine

Hello all,
i need help setting up to program a horizontal cnc with B indexing around Y.
Ideally i would set up the G54 in the center of rotation and go from there but what if the models dont exactly match their real life counterparts? I tried setting up the parts with each having their own G54 in simulation works fine but then the machine goes way off to the side of the parts(wrong x). It seems that in working this way the F360 calculates the B rotation from the G54 which clearly isnt in the center of rotation.
How can i solve this problem?Is there a problem with the post processor or is it me? Also the machine dosen't have a G54.4(Dynamic offset)
