More than one side, more than one setup, Fusion 360 mislocating contours

I have a part that I put in my vise in 3 different positions to mill assorted features. In order to get it positioned in my vise fixture properly as I change things, I use saved positions under the Model portion of the application. Under Manufacture, each position has it's own setup with appropriate stock. The issue I'm having is that from time to time, when I change positions (say rotating 90 degrees) and generate my tool paths, the reflect the position of the feature in a previous position and setup, instead of the current position and setup. As a for instance, take a case where I rotate about the X axis of the part 90 degrees. Generating a chamfer path around the top of the part actually sees the contours as being on the bottom of my vise bed. Quitting the application and restarting seems to correct the setup/stock/contour location problem sometimes, but not always. It'd be great to understand how others are doing this and if I'm just stupid, or if this is some sort of bug. I've been searching for days and can't find anyone describing the problem in the same way. Is my workflow wrong, or is this just broken? Thanks in advance for any advice!

Attach you file by File>Export>*.F3d and attach to post. That way we can see if it is something your doing or an actual bug and if it can be replicated.

File attached - I also attached a screenshot of the sort of thing I'm talking about. In this circumstance, I'm trying to confine a horizontal operation, and Fusion seems to believe that the part is rotated 180 degrees around the X axis. I appreciate you taking a look!
