Fusion cuts away parts of my model during manufactoring

I was trying to create this vacuum plate multiple times with different ways to do the extrusion but always the tool will cut straight through the squares. What could be wrong with my design???

Can you File>Export your *.f3d file to your local drive and then Attach it here to a Reply?

As @TheCADWhisperer indicates, it would be helpful if you attach your file.

With the information provided, the only thing that occurs to me is that you have only selected the outer contour in the pocketing process.

You must select the outer contour and every island contour (squares inside pocket) in the operation geometry tab.
