Extra height pass on contour. Not sure whats causing it.

That's because your top height is set to Model Top and you are doing everything in one toolpath.
It may seem convenient to you to do these features with 3D contour, but from a manufacturing and quality standpoint, it's not quite as good as it could be. 3D Contour doesn't give you the option of Cutter Compensation, so what you get is what you get, no adjustments possible. I'd much rather break it up into 3 separate 2D Contour toolpaths, as I've demonstrated in the attached file. Hope that helps!
