Depth of cut limited to ~2 Inches for 3D operations

I can't seem to cut any deeper than this with the 3D operations even though all of these holes in the model are much deeper. 

I tried adjusting the tool size but that didn't seem to do anything. The 2D contour around the outside (not in image) goes all the way to the bottom.

I figured it out! The problem was there was another object intersecting this object!
