Confused origin coordinates

Hi

I just made a model in fusion 360. In defining the stock I placed the origin in plan view on the bottom left corner of the model. The x across the bottom side the y up the left side. 
When it came to actually making the piece I had to turn the stock 180 degrees on the cutting bed. So I guessed the origin point would now have to be on the top right. 
I used a probe on that corner to give a zxy 0. 
My machine acted as if it were cutting from the bottom left and began cutting air behind and to the right of my stock. 
I am no expert but I assumed the origin point was only established when the machine was zeroed and that the xy coordinates told the machine which direction to head. Am I wrong to assume this 🙄? I know I have done something really dumb but can someone put me right.

Can you File>Export your *.f3d file to your local drive and then Attach it here to a Reply?

When setting the Setup WCS, it is best to select the option for "Select Z and X axis". You will then first select a face that is perpindicular with the Z axis (typically the top face of the part) and an edge that is inline with the X axis. This will "snap" the WCS orientation to one that will represent what you are going to see at the machine
