Collison Detection Accuracy + (2) basic questions

To mill an approximately 3" x 3" cube, I bought a 4" long endmill.  After camming the part, it appears that if I machine the larger holes first, I can use my 3" long end mill.  If I have accurately entered the tool details accurately & tool holder details (TTS ER20 tool holder) and the simulation shows no collision, can I trust this simulation?

 

Secondly, when I used the 2D contour to finish the smallest hole, since the actual hole's diameter is .583 and the tool is a .5 inch endmill, I had to remove the lead-in and lead-out.  Is this problematic or should I use a smaller endmil?

 

Lastly, I used the center of the top of the part for the WCS (see below).  Since the I will be probing the sides and top of the part and entering offsets to establish the center of the part, is it exactly the same for example as probing the rear and left most edge and top of the part and letting fusion make the adjustments internally.  Is there really any difference here at all?
