It is not at all clear what you are asking or what issue you're running into. Would you be able to share your Fusion file here?
File > Export > Save to local folder, return to thread and attach the .f3d/.f3z file in your reply.

I'd suggest using a Rotary Parallel toolpath:

The problem I'm facing still persists, I can't process the 90 degree angle at the point where the cylinder shaft connects to the ground. In the photo you shared, you shared a program that processes the middle part of the cylinder shaft.
You're looking at finishing the diameter/face intersect, right? The toolpath that I showed above goes right to the edge, what you're seeing is the centerline of the tool.
