Trying to clean up an area that is already roughed in , tool path wants to cut out to raw stock, not the selected

You can try picking the segments and using that method or what may be a simpler method is the just do a small sketch as in the image below and selecting it as the "Stock Contour" which will restrict the toolpath as shown even though you have selected the whole shape in the "Pocket selection", see below 🙂 🙂 🙂
