PCB Part has inconsistent footprints in schematic and board

Hello,
I've recently upgraded to using EAGLE as a part of Fusion 360, and after importing an old set of schematic and PCBs and trying to sync, I'm getting hundreds of ERC consistency errors about inconsistent footprints from a majority (but not all) parts from custom libraries, such as:
Part -5V_REG has inconsistent footprints in schematic and board (SOT-23-5 from RHD2000_eval_board.lbr / SOT-23-5 from RHD2000_eval_board.lbr)
As far as I can tell all the parts have identical footprints in both the PCB and schematics. I've tried reloading the libraries and resetting the parts by replacing them with the same library part in both PCB and schematics, but the errors persist.
Any idea what might be happening and how to fix this? I figure it has something to do with metadata or attributes when trying to load files from old Eagle version into Fusion 360, but I don't know how to correct that data.
