Hello there.
I guess the first question is: Are you looking for just the pins? or do you want to use the SamD chip?
The first one is ease. Get the 3d model of Arduino Board (Due for your needs). Import the file into Fusion 360. Save a Copy and call it pins. Using the Pins model remove all components leaving just the holes. After that import the Male pins (count as required) and create joints to attach then to the holes. Finally delete the board. and you have the required pins for the board.
From there you can create a device that matches your board. Create the symbols, and footprint, Finally edit the package to add the Pins model.
