How to change hole direction?

I'm following this tutorial (time 4:57). I'm trying to do a hole in a hex nut. When I select the center, the direction of the hole is 90 degrees from what I need. I didn't find a way to rotate it. See my screenshot

The hole direction is determined by the plane the point you select is related to.  You can flip a hole direction 180 degrees with the icon at the end of the distance setting but not 90 degrees.  You will have to establish a plane perpendicular to the direction you desire and place a point on it.

To clarify your text " flip a hole direction 180 degrees with the icon at the end of the distance setting": 

If the hole is pointing away from the body one wishes to cut, look in the HOLE dialogue box

Shape Settings>Extents 

Look to the right of the Extents text box, there is an icon to click that reverses the hole direction. Sadly, the blue arrow cannot be used to reverse the direction.

Is there easy way to change side of countersink/counter-bore in hole? Facing troubles when i have to make hole with counterbore between two opposite faces which aren't parallel to each other and i need counter-bore on that side which is not perpendicular with hole (need counter-bore on right side of triangle in picture)

no.   when using the hole tool, the hole has to start on a plane (either a surface or a construction plane) and will extend perpendicular to that.  for your use case it's usually easiest to do a revolve.
