Okay here is what I think might work for you.

Steps

1.Create a sphere (make it whatever diamater you need

2.Create a second sphere slightly smaller and choose to make it with the exact same point in space

3.Create a box and use it to cut the top off the box.

Amazing! But, what if you want to integrate that with the rectangle? Like , a dome in the rectangle.

Also, I need a dome that isn't symmetrical. Like, an elliptical dome.

you could try using intersect as the combine method for the rectangle. And anthing outside the rectangle body will be cut away

As for doing a eliptical shape. I will have to try some things, and get back to you.

Ah, okay thanks. Like, in the picture, the circle is roughly 30 mm but I need a dome that has height of around 10 mm.

You could also use the revolve tool to create the dome.

steps

1. create a spline

2. use offset under sketch menu

3 complete the top and bottom with a Line

4 Revolve under create menu

Last question. If I make that dome first and use the cube. How do I make it such that the dome doesn't get removed but only the rectangle?

How do you make them cut such that the dome cuts the rectangle but not the other way around?

Not sure if this is what you mean but try creating the rectangle as a new body instead of using cut or intersect and then selecting the hollow sphere and going to modify>combine and playing around with those parameters.
