Cube view orientation clocked from part orientation

I was wondering if the origin can be rotated according to the orientation cube in the upper right corner of the Fusion window?  If you take a look at the screen shot I have sent, you will notice the green line (Y positive) points in the Y positive direction only when the orientation cube is clocked -90 degrees.  I believe this is causing rotational issues in the 3+2 machining.
